Why can I pick only two players from one team?

So that a single strong team cannot be copied into your squad wholesale. The limit is two players per real team of the league, counted by the season roster. It works together with the top-player quota: both exist to make your squad a set of choices rather than a copy of the best lineup in the league. Players who are not on any season roster are not grouped by this limit.
